Short answer
Every private company must upload its auditor-certified annual financial statement to the Company Registrar through CAMIS within six months of the fiscal year ending, which means by the end of Poush (mid-January). If it holds an annual general meeting, it also sends the meeting's details within 30 days of the meeting. Filing late carries a fine based on paid-up capital, starting at Rs 1,000 and rising every few months.

The Company Registrar's fine depends on paid-up capital and how late you are.

Not-for-profit companies pay the same as companies with up to Rs 1 crore paid-up capital.
Smaller notices
Some other updates, such as appointing an auditor, changing your registered address or allotting shares, also have deadlines. Missing those costs Rs 200 a month, up to Rs 1,000 a year.
Common problems
My company hasn't traded at all this year.
It still has to file. The requirement applies to every registered company, whether or not it did business. If the company is truly finished, look into closing it rather than collecting fines.
We're several years behind.
Fines grow with how late you are, and after the first twelve months a full fine is added each year. The Company Registrar has announced fine waivers before, including a notice in Ashadh 2083, so check its notices page before you pay.
Is this the same as the tax return?
No. The Company Registrar return is separate from the income tax return filed with the Inland Revenue Department. Most companies need both, using the same audited accounts.
Can I file on paper?
No. The Companies Act lets the Company Registrar accept these documents electronically only. Upload them through your company's CAMIS login.
